Alles speelt zich af in 2029. Het Ministerie van Buitenlandse Zaken heeft de ideale topagent, de 'Puppet Master' gemaakt. Deze is niet menselijk, heeft geen lichaam en kan zichzelf verplaatsen via de elektronische snelweg, het net. Wanneer hij beslist om zichzelf een fysisch lichaam te geven, voelt het Ministerie zich bedreigd. Daarom schakelt het de hulp in van Section 9, een geheime organisatie die voor de overheid klusjes moet opknappen. Het is de taak van Motoko Kusanagi, een cyberagente om samen met haar partner op de 'Master' te jagen. Maar de 'Master' ziet in haar echter de kans op een extra-elektronisch leven en biedt haar dan ook de eeuwige wijsheid aan in ruil voor haar lichaam.
